Running in fully rebuilt low comp engine - with or without charger?

I'm just finishing the build up of my new engine which is low compression and nee some advice on the best way to run it in. It's standard bore size with weisco 8.5 to 1 pistons and ARP bolts etc. I've also got a stage 2 VF9 charger to go with it which includes injectors and a previously mapped ecu when it was fitted to another car.

Can I fit the charger straight to the fresh engine and run it in with the charger bolted on? I suppose if I ran it in very carefully for 500 miles then have it mapped it would be ok wouldn't it? Or not??

Also, would it be best to run it in on proper running in oil too? I've seen millers do some pretty good stuff.
